I don't mind if you just put them lower on spawn priority when the server has to pick between the boat, us, and the NPCs. It wouldn't bother me if they loaded a couple of seconds later.
Was the time from port to port shortened? I used to gank and get ganked every time I rode the boat from Ratchet to Booty Bay. Now, it seems I barely have time to run the length of the ship before I get the load screen and arrive in the next port. Not sure if I would have time to buy anything from the vendors if they returned.
