Say if I were to transfer off of mal'ganis with the free transfer that is being provided right now, would I have to wait 3 months before I can transfer again even if I pay? Basically I'm asking if there is a 3 month cooldown on free transfers?

These cooldowns are separate. If you use the Free Character Move service you will still be able to use the Paid Character Transfer service until you transfer the character with the Paid Character Transfer feature and enact that cooldown.
