When you faction change, a free character re-customization is thrown in. You can choose any eligible race that your class supports as well as choose new appearance, name and sex. You can simply skip the re-customization and name change as long as that name is not taken on the server you transferred to.
I was Dreadlocke on the Alliance side, and I'm still Dreadlocke on the Horde side, same server. The name change is optional, unless you are also changing servers, then you either keep it if no one else has it on that server, or you must change it if someone does.

When you get to the other side, it will ask you "What name do you want?"
Unless someone ninja'd your name in the short window of time, you can type in what your old name was again. Or you can have a new name. Either way.
