Just curious, if I were to change factions would I negatively affect my rep? and does faction rep have a one to one comparison when you transfer? (i.e. my old undercity rep is now my darnassus rep) Or do you wipe out your old rep earnings?

It converts directly to an equivalent reputation on the other side (such as Darnassus to Undercity) -- though you should really lose about 3k rep in that example considering the Blood Elves and Forsaken start at Neutral standing with the other Horde races.

Pretty much everything is a direct conversion. I believe the only reputation that gets reset is the Silver Covenant/Sunreaver reputation but since the Argent Tournament resets you will get that back to exalted on your way back to Crusader status.

Just be aware that if you change factions and if you got the crusader title, you will have to do all the argent rep building quests again.
The rep with the main factions will convert over but your argent rep will have to be re earned. It sucks as I didn't know this transferring a toon. Also, you will have to redo a lot of the northrend quests and phasing will freak you out as things you are currently used to have to be regained through uncompleted quests.

Also be aware that even though you retain rep with factions, you may have to do their questlines again to open up quartermasters if those quests are tied to Alliance/Horde.
E.g., Knights of the Ebon Blade. You keep your rep, but you'll need to go back to Thassarian or Koltira Deathweaver to do the questline to capture the Shadow Vault.
When I went from Alliance to Horde all my reputation got reset to about 3/4 of their original levels. When I ticketed a GM about it they then reset ALL of it to Honored. When I sent another ticket, THAT GM did nothing and simply wrote "We reset your honor to its original state".
Only by posting in the Customer Service forums did someone bother to actually SEE what my original reputation was at before the transfer and fix it.
So I don't know about other people's experience, but mine wasn't the most pleasant.

I recently switched factions on a whim and didn't realize that I lost all of the progress I made with the Silver Covenant. If I was to switch back to my original faction would my argent tournament and Silver Covenant reputation be restored? Or will I be at neutral once again just on my original faction? It is worth another paid faction change if my reputation will be restored...

AND, Ebon Blade! No joke it says you're exalted but yet they are all hostiles when you go to the camp. GM told em I have to do the quest chain all over again.
Don;t know why everyone's so offended when thier stuff doesnt transfer correctly 100% of he time...you agree to the fact not everything including rep, items, inventory etc will transfer when you agree to it. <shrug> Just be lucky they even answer your tickets.

Yep this happened to me to, I had to do the quests over again to unlock the flight path and quartermaster, but it's the only one I've noticed to so far.

Sort of. Wintersaber and Tranquillien do not get changed to each other so it's not "reset" exactly, you just start off new.
However if you choose to transfer back to your original faction then your previous reputation status will be restored.
