Last night I fulfilled any requirements for accepting the quest "Finding Pilot Tailspin" from Fizzcrank Fullthrottle and he simply had nothing to give me. I went to bed and when I got up he then had the quest.

Now Private Casey in Borean Tundra doesn't have "The Lost Courier" which starts a very long chain of quests in Dragonblight. I'm positive I've done any pre-reqs, but he's just got nothing. I tried turning off all addons and deleting the my settings and cache folders, and nothing doing. I've looked through the forums but may have missed it right in front of my eyes, is there anything fixable that could be causing this?

Am I doomed to work around random chunks of missing questline?

This is incorrect. I got a quest completed for the Storm Peaks meta for simply talking to a goblin in K3. The quest was given by an npc in Dalaran.

Because of missing out on these breadcrumb quests, I'm stuck at 99/100 in Zul'Drak with no quests anywhere.

I don't know about Horde side, but breadcrumbs aren't necessary for 100 alliance side.

Also, the breadcrumb to Sholazar from Dalaran is available even after you do Nesingwary's camp; this is probably unintentional.

Alright, so I'm guessing the OP was a bit misleading/confused. Wowhead lists the following:

Private Casey (in Borean Tundra) starts a quest called The Lost Courier, which asks you to speak to Courier Lanson at Stars' Rest in Dragonblight. Courier Lanson starts a quest called Of Traitors and Treason. This is a long quest chain, but there is no pre-requisite. Hence, if you've already spoken to Courier Lanson and started Of Traitors and Treason, then the quest given by Private Casey to speak to him will no longer be available. This makes sense, since from a story standpoint, it wouldn't make sense for Private Casey to tell you to speak to him -- you'd probably say, "I already did!"

Now, the OP said he can't start an entire quest chain, but this isn't true, apparently.

Breadcrumb or not that's still ten thousand experience. I spent ten minutes collecting roots in Zul'Drak for half that. Yeah, I did post about this before noticing that 5 quests down it was the Westgarde chain, though.

Regardless, there's something weird going on there since Fizzcrank wouldn't give me his quest and I'd never talked to him, then suddenly the quest appeared the next day.

I'm stuck at 99/100 in Zul'Drak as well.
I have spent farm too much time flying around the zone searching for an elusive " ! " on my mini-map.

If breadcrumb quests don't count, then I don't get it... what am I missing?

I do believe the intention of the statement was that they were not included in the zone requirement...pretty sure I remember seeing that elsewhere but cannot provide a link. They might increment your counter but are not required. I kind of skipped Zul'Drak so cannot help you specifically...but I would search wowhead for item drops that start a quest.

There are only 2 item drops that start a quest - both of which I can confirm I have completed.

Still stuck at 99/100...

You may have a quest in another zone that ENDS in Zul'Drak that counts as a Zul'Drak quest. That's what I'd look for.

I completed it, yes.

As I recall, there's a thread in the Achievement forums about this. The long and short of it is that there's a set of 3 quests that it's possible to miss out on and not get access to again - 2 breadcrumb quests, and Bowels and Brains from the abomination while you're disguised as a ghoul. And if you miss 2 of the 3, you'll never be able to get the Zul'Drak achievement.

I am also having the same problem 99/100 not very happy with blizz currently for making the achiv unreachable for many people.

I'm rather confused, considering a blue post says bread crumb quests don't count towards this achievement... however it's quite apparent that in this particular case, it's impeding people from obtaining the achievement.

They do count. Blizzard post tried to say they aren't "required" for the zone achievements due to the fact that there are enough non-breadcrumb quests per zone to complete them all.

Fact is, there aren't. You need the breadcrumb quests in zul'drak.
