Any idea why time to time my ability icons will disappear. When it happens if I open bags sometimes they will come back and sometimes they wont.

What ability icons are you referring to? Are you running any custom UI's? I would suggest trying to close down WoW and remove the WTF, Cache and Interface folders from the World of Warcraft game directory. If you continue to experience issues after doing so please let us know.
All the icons for different attacks, pet commands, basically anything that goes on a action bar from time to time just either fade out or disappear altogether. Not using any addons either.

Try doing the following:
Log into any character
In your chat box type: /console UIFaster 0
Exit the game
Reload World of Warcraft
If after doing this you continue to have any issues please let us know.
same thing was happening to me, then i did the /console UIFaster 0 and it worked
is this something i'm gonna have to do all the time kinda like /console reloadui?
